On Naboo, Padmé's funeral takes place in a solemn ceremony in Theed. Her hands clasp the japor snippet given to her by Anakin following his departure from Tatooine some thirteen years ago. To protect her children, her body appears to still be pregnant.

In a deleted scene, Yoda heads to Dagobah to begin his self-imposed exile, which he partly owes as penance for his failure to defeat Sidious.

Vader is raised to a standing position, his surgery complete. Vader begins to speak through his vocabulator to the Emperor, asking about Padmé. The Emperor, seeking to cut Vader's last tie to his old life and permanently cement the dark side in his heart, lies to Vader, telling him that he accidentally killed his wife while Force-choking her. The Skirmish in the Senate was a confrontation that took place in 19 BBY between the Dark Lord of the Sith Darth Sidious and the Jedi Grand Master Yoda. The fight progressed on the structures of the massive facility that hovered over the deadly lava of Mustafar. Kenobi and Vader soon found themselves trapped on a structure collection arm connected on the facility when it was separated from the facility by the lava and descended onto a hot stream. Kenobi managed to fall onto a lava skiff that was heading in the opposite direction of the fallen collection arm in the stream. Vader soon followed and jumped onto a droid collector where the two continued to fight. Kenobi managed to jump onto a high lava bend slope, and claimed that the duel was over due to his advantage. The Sith attempted to follow, but Vader, in his hubris, failed to block Kenobi's final attack, a powerful maneuver, which severed Vader's remaining organic limbs, and Vader rolled down to the edge of the lava bend, bringing the duel to an end.

The Duel on Mustafar was a confrontation where the recently apprenticed Sith Lord Darth Vader, formerly Anakin Skywalker, fought his former Master and best friend, Obi-Wan Kenobi, on the planet Mustafar in the Outer Rim. After learning of Skywalker's downfall from Grand Master Yoda at the Jedi Temple, Kenobi arrived on Mustafar, where he attempted to reason with Vader, not believing Emperor Palpatine, also known as the Sith Master, Darth Sidious, had taken control of his mind. However, Vader no longer cared for their friendship, and quickly claimed that Kenobi was his enemy; the pair then ignited their lightsabers and locked blades, fighting through the murder scene in the Mustafarian Mining Complex, where Vader had recently slaughtered the members of the Separatist Council, the legislative branch of the Confederacy of Independent Systems.

Back to Obi-Wan’s visit to Padmé, he knows straight away that Padmé is lying to him about where Anakin has gone. He then cuts straight to the chase and tells her that Anakin has turned to the Dark Side. She is disgusted by his revelation but upon seeing Obi-Wan’s clear devastation, she knows that Obi-Wan has no reason to lie to her about what has happened.

It is when he gets up to leave that you know that he knows everything when he asks “Anakin’s the father, isn’t he?” Padmé gives no response and can’t look him in the eyes. “I’m so sorry.”

So, I think it is safe to assume that Obi-Wan put the pieces together but not all of them because he never implies that he knows Anakin and Padmé are married.
